Update [6 June 2016]: This issue is happening again, but seems to be tied to Xbox Live itself.
Blizzard is aware of the issue and has advised the following:
We're investigating the issue with loot boxes for Xbox. It also looks like Microsoft has a service alert posted. https://t.co/cnMiP3SO2t

In our test with 10 Loot Boxes, our new purchases have not shown up in-game after a reboot of Overwatch, nor the Xbox One itself.
We’ll keep you posted.
—Original story as follows—
Users are taking to the internet, reporting that Loot Boxes purchased via Overwatch‘s microtransaction system aren’t properly being credited to their accounts.
Stevivor’s in the same boat; after seeing a monumental loot drop given to a user after a purchased Loot Box, we bought 5 of them to compare earned Boxes versus paid Boxes. Unfortunately, the Loot Boxes wouldn’t show up, in-game, until we turned our Xbox One on and off.
Taking a very quick look at Twitter, the issue isn’t just with our account:
@PlayOverwatch Hey loving the game but I did purchase some loot boxes but never got them. Is this a known issue?

@PlayOverwatch I bought a loot crate package and didn't get it. How do I go about fixing this?
— Halfmind (@Halfmindgaming) May 24, 2016
@PlayOverwatch I just bought a bunch of loot boxes on my xbox one but they aren't showing up. What the heck?

Most of the users above had to turn their console — not just Overwatch — on and off to have their Loot Boxes show up. Not the best functionality, but at least there’s a workaround for now, eh?
Are you having the same issue? Did a restart work for you?
Users are also reporting that they can’t invite each other to form a group or use Party functionality correctly on Xbox One.
Overwatch went live yesterday on Xbox One, PS4 and Windows PC.
